Joe Johnston sostituisce Steven Spielberg alla regia, il quale, qui in veste di produttore, lo aveva già considerato per la direzione del secondo capitolo della serie, Il mondo perduto – Jurassic Park. Nel 2000, le fasi di produzione si avviarono prima della fine dello script, pensato da David Koepp, il quale prevedeva una missione di salvataggio a Isla Sorna.
